I'd play both clarinet and saxophone where it is most comfortable, but too
much lip in the mouth could interfere with the reeds movement.

A shorter barrel in general will raise your pitch, a longer one will lower
it. different internal tapers will have additional effects on intonation
and tone.

I think you may be right, that it IS about resistance. If you are used to
a very open sax mouthpiece, which allows a lot of air through, you may find
that your air supply simply last too long when playing through the smaller
opening of the clarinet. Many doublers use a very open clarinet mouthpiece
to help compensate for this. Or you can just exhale occasionally and take
another breath, even though you have air left, just to get a fresh load in
your lungs.
