Presumably you've double-checked that one of the tuners doesn't
have some kind of 'gook' in the microphone opening?

Also, room acoustics _can_ make a difference. Do you position the
two tuners (as nearly as possible) at the same location on the same
surface and maintain the same relationship between the clarinet's axis
and the tuner's axis during each measurement?
