I had a similar problem with a young student several years ago.
You might want to try using a neck strap to alleviate much of
the pressure on your studen't right thumb. It may make it much
easier for him to lay the pads of his fingers flat over the
tone holes rather than at an angle, which is what is likely to
happen as a result of collapsing the hand under the weight of
the horn.
