Try running a small bead of super glue on the inside of the ligature right on
the edges that are doing the scratching. Just be very sure it's completely
dry before you put the ligature back on the mouthpiece. That keeps the
ligature from scratching the mouthpiece and is virtually permanent.

Or get the other (not-inverted) Bonade ligature.
