Okay, I'm getting sick of this discussion of whether composers could tell slight timbral differences. Just by browsing text books on composition and orchestration shows that composers have this in mind. For example, different fingerings/hand positions, especially ones for the same note on a violin resonate differently. Some composers take note of this to decide on a key, depending on how a piece would resonate in that key. If you want a concrete example, look at Walter Piston's books. He fully addresses this issue in his books.
