Sean,

The option I would consider for the rubber thumb-rest is neoprene contact
adhesive. For a really permanent job, you can use quick setting epoxy resin
or hot glue.

The place that I buy pads and other components sell a range of proprietary
pad glues, mostly based on shellac. But they also sell sticks of "hot glue"
- the stuff that you use in hot glue guns. It melts easily and isn't brittle
like shellac. My approach is to cut a few small chips off the glue stick and
melt them into the heated cup, then drop in the pad, put the key quickly
back on the instrument, adjust the pad and wait until it cools. You can
reheat and adjust later if necessary.

If you don't have a fancy meths or gas burner for heating the key cup, use a
BiC cigarette lighter.
