You are not alone. According to articles that I have read on this topic, part
of the problem stems from the fact that the register key is doing double duty.
If you size and position the register vent for a Bb with good sound and
intonation, it leads to intonation problems when going from register to
register. If size and position it for good intonation register to register,
then the Bb is very poor.

Height adjusment of the register key may improve the situation but will
probably not completely cure it. Something to watch out for in the future is
to make sure that the register vent is always very clean. It's too small for a
good Bb and any build up of any kind will make the problem worse.
