Scott,
In true American can-do style, you are asking for a how-to-do-
something-people-study-for-years-to-learn reply. This is why there are
repairmen. I learned by building up a relationship with my repairmen and
asking lots of questions (along with reading up on it). There are quite a
few woodwind repair manuals. The one which comes to mind is the "Eric
Brand Band Instrument Repair" guide. I don't know where to get it but I'm
sure some other people here do. That should be your first step. You need
to get a certain amount of specialized equipment (some of it rather
esoteric and some which you'll have to learn to make yourself) in order
to "do-it-yourself". It will be a useful learning experience but you
really won't be able to get the proper advice over the internet, any more
than you'd get the instructions on rebuilding your car engine over it.
It's a process of observing someone else do it and then asking lots of
questions while it's happening.
