Fred,

The stain makers put on their clarinets is for aesthetics. They immerse
the wood in it. You can remove the stain (not all will come out though)
but it will dry out the wood. You will have to oil it again.

The darkness on the pads and your swab is from the stain. The bore oil
will release some of the stain.

In answer to your question "Do they have to put this stuff in the bore"?
...No they don't, it's just the way it's done.
