The eyes need time to adapt after the surgery and it may happen again when
you do the other eye. When your muscles have stabilized, You will see
that most likely things will line up fine. If not, it is a simple
correction to put in a bit of vertical prism in your glasses prescription.
I had a vertical prism of a degree or so for about fifteen years, but
eventually the thinking among ophthalmologists changed and they started
leaving it out for people with a small prism requirement. Sure enough, my
eyes and brain eventually merged the images and now there is no trace of
the vertical offset.
You may be given some exercises or techniques to keep you from developing
bad vision habits during the adjustment period - you don't want your brain
to 'learn' to ignore the confusing information from one eye, but this is
an unlikely problem as an adult and when things are in flux as they will
be until both operations are behind you by a couple of months at least.
Alternatively, you could always learn to play one of those primitive
double-barrelled flutes you play with one hand fingering each.....
